Fixes protobuf related build failures by unlinking brew's copy & not using system protobuf (the failures this caused some weeks ago were brew's fault and not us, see: Homebrew/brew#21682), added some extra failsafes too to any removal-related steps in the scripts so that them failing won't unnecessarily kill builds if the targets not already present.
